Car too low for exhaust

Ok guy I'm new to the civic game and the low game, always wanted to get into just haven't has the time or money now I do but I've ran into a problem.
I bought a 96 dx hatch that's already had work done to it (I wanted a bone stock but in my area that's hard to come by) it's completely rust free so that's a plus. The bumpers are 6" off the ground which is West Virginia state minimum. I got a Spec D full exhaust system and the N1 muffler is too big, only has about 1/2 inch clearance.
Can anyone give me some guidance on what to do to make it work, or another exhaust I could get to make it work.

I suspect with a Spec D exhaust, the quality of the suspension set up is less than stellar.
Raise the car back up, get it on some better suspension and or track down a stock RSX Type S muffler.
