car won't start up when to running temp

hi first time post here i drive a 2003 honda civic lx 4 door i can drive it for like 45 mins and when i turn it off it won't start back up it just cranks an battery starts to drain but if i wait a half hour it will start again it's been parked for 3 months now can any one help with this

Is your CEL on?
Any modifications?

I would also check the IACV. Pull that off and give it a good cleaning.

yes the cel light is on and i do have a few mods header exhaust system and cold air intake.
