noob intake question

1999 Honda Civic EX d16y8

I'm putting my stock intake back in, but i am having problems. I have three wires out, but two input on the stock intake. I got the head gasket tube, the temperature switch, and another one from the intake manifold i think? help a noob. thanks.

It's probably a vacuum line, I dont understand what your asking?/
